The issue I am encountering is:
I take photos while leaving the headlights on (as it's one of the basic rule in car photograph) but the door handles wouldn't retract if I don't lock the car which would shut off the headlight obviously.

I also don't want to show pictures with someone sitting in the car.

Anyone have a better idea on keeping the headlights on and retract the door handles at the same time?

If you wait long enough the handles will retract - several minutes should do it.

I believe you might be able to long press on the headlight button on the dash to change the setting. I know you can do it to voluntarily shut off the headlights while keeping the car on. Maybe the opposite can be done as well?

Another option, besides waiting for the handles to retract, is to take another photo (assuming you are on tripod and manual settings) with the car locked and just photoshop the retracted handles back to the original.

I think if you lock the car via app the headlights will stay on for the duration set but handles will retract and mirrors won’t retract (I could be wrong here though)

Nice! Mirrors won't retract and then the lights will remain on for whatever 'Welcome Home' time has been set.

I'd wait for the handles to retract personally.

You can change the settings to lock the car and leave lights on for longer. My setting is 30 seconds, but I believe you can do until 1 min
